Try the following. In the "Stars" panel of the Magnitude Measurement Tool, add the magnitude +/- error for each filter for each comparison star.
The three boxes for these data are below the boxes for the comparison star data, and just after the prompt "Filter x of y ", where y is the number of filters you are using and x is the current filter number. For B and V it would be "Filter 1 of 2", then after filling data for the first filter, "Filter 2 of 2".
In the first of the three boxes place the symbol for the first filter (e.g., V). Enter the V mag of the current comp star in the second box, and the V mag error in the third box.
I must apologize, the entries I suggested also produce a problem for me.
I don't use the AAVSO report directly from AIP4Win, but when I select "Standard Magnitudes" as the report format, run the photometry and display the report, there is an error message that indicates a Johnson V filter (the filter I nominated) is not present.

Is is what I did with the 2 comps but I have always instrumental magnitude and no filter in the column 'FILTER'
