Empty User Defined Files

I just had two user defined files emptied of comp stars and check stars. The files are still there. VPhot was acting strange, just before I closed down it reported that a star I wanted to add as a comp was "no object." I had to run off to a meeting, so I closed VPhot. Two files that I had accessed during the session were empty. Anyone else had this problem?
